Police said they were treating the deaths as suspicious and had "a positive line of inquiry".
It is understood a man, who was found at the scene, remains in seriously ill in hospital, under police guard.
Police have not yet said whether the man was related to the children, who are believed to be brothers.
The discovery was made on Crow Road in the East Dunbartonshire town.
The BBC's Colin Blane said it was understood that the children had died of carbon monoxide poisoning.
The vehicle was moved from the car park at about 2300 BST by a recovery lorry under police escort.
Officers remain at the scene scouring the car park for evidence.
